This depends on the size of the automaton! If it's small enough to be picked up and carried, then it can be retrieved. Otherwise, it must unfortunately be left behind.

Alternatively, it can be dismantled. If its pieces able to fit into a standard crate or box, then it can be carried out and through a portal that way.

A final option is that core pieces of it can be collected while the less important parts left behind. Since Viktor is in the Nether, it would not be out of the question for the Draconae to help him recreate parts of it and put it back together again.
